So for categories which you haven't moved, the subcategories are now showing up, but for categories which you haven't moved they are?
Can you send me the subcategoryList.tpl you created and I can try it out locally. It might be a bug. It might also be useful to have an SQL dump of your categories table - you can drop these in an email to support and I can take a closer look.
